The Reds had the majority of possession but it was Shrewsbury that took a shock lead as striker Daniel Udoh got in behind Ibrahima Konate to convert from Nathaniel Ogbeta's cross from the left.
But it took Liverpool less than seven minutes to find an equaliser as Kaide Gordon excellently received Conor Bradley's low cross inside the box before finding the bottom corner with a fine finish to make it 1-1.
Jurgen Klopp's side went ahead just before the break after an Ethan Ebanks-Landell handball saw the referee point to the spot, with Fabinho stepping up in the absence of the usual penalty takers to dispatch the ball into the back of the net.
Elijah Dixon-Bonner saw his strike from point-blank range saved by goalkeeper Marko Marosi at the start of the second half, which saw the Reds dominate the ball but struggle to create anything of note.
However, Roberto Firmino came off the bench and added clear daylight to the score with a fine backheel before Fabinho added a second in added time to round off a comfortable 4-1 victory.
The Reds will find out their next opponents in the competition later on Sunday, with the fourth-round draw set to take place at the Emirates at approximately 5pm GMT.
