The two Liverpool players started once again for Ronald Koeman's side as the duo looked to make it a second trophy of a successful campaign.
The Dutch side dominated possession in the opening stages, however, Portugal looked the more dangerous of the two when they had the ball, threatening via Cristiano Ronaldo and Manchester City's Bernardo Silva.
Much had been made of who would come out on top between Van Dijk and Ronaldo after last year's Champions League final, but the Dutchman marshaled him well alongside fellow centre-back Matthijs de Ligt in the opening half-hour.
However, Portugal's speed on the counter was a problem for the Netherlands, who refused to commit too many players to support their rare attacks as the hosts looked to be edging ever closer to scoring the crucial opener.
The two sides went in level at the break, with the Portuguese ruing not taking advantage of their dominance in the latter stages of the first-half.
However, they got their just reward after the hour mark as brilliant work from Silva led to Goncalo Guedes striking home with a smashing shot from the edge of the area. Jasper Cillessen appeared to have got a hand to it, but it was far too powerful for the Dutch goalkeeper with the hosts getting the crucial break-through.
Despite a nervy ending to the game, Portugal managed to keep the Netherlands' attack at bay as they went on to lift the first-ever edition of the UEFA Nations League.
Van Dijk and Wijnaldum will now finally depart on their holidays before joining up with the Liverpool squad again in the first week of July.
